McIlroy opened with a promising 68 at Spyglass Hill, before carding rounds of 74 at Monterey and 72 at Pebble Beach en route to missing the 54-hole cut on 1-under.
The Ulsterman will bid to complete golf's career Grand Slam at The Masters in April, but he will need to sort his putting woes out quickly if he's to enter the record books.
Ted Potter Jr won the AT&T by three strokes on 17-under.
